Is Zack The Puppeteer?
When Bones Season 11 ended, Dr. Temperance Brennan (Emily Deschanel) was kidnapped by a former intern, Zack Addy (Eric Millegan). Apparently, the upcoming season will reveal the backstory of the kidnapping and will reveal once and for all if Zack is The Puppeteer. The Jeffersonian team has been after a serial killer known by that monicker for sometime now.

The Bones Season 12 synopsis
The Bones Season 12 synopsis released by Fox reveal that the coming 12-episode season will be a celebration of sorts for the groundbreaking series. The storylines of Brennan, Booth (David Boreanaz), and the whole Jeffersonian team will all come to a close. Loyal fans of the show will be given a chance to say goodbye to the indelible characters.
The synopsis ended with cryptic hints of multiple deaths, a wedding, serial killer storylines and an undercover episode. It is presumed that the wedding being referred to happen in Bones Season 12 is that of Dr. Arastoo Vaziri (Pej Vahdat) with Dr. Camille "Cam" Saroyan (Tamara Taylor). Spoilers say however that wedding will be low-key in order for the big Brennan and Booth wedding that happened a few seasons back, not to be over shadowed.
Multiple deaths
The great puzzle would be the multiple deaths as it is not known if the deaths being referred to are from the cases the Jeffersonian team will solve in the course of Bones Season 12. But, they could also mean the deaths of several characters of the show.
The undercover episode part of the clues from the synopsis has gotten the fans excited and at the same time intrigued. They think it will be about Booth and Brennan going undercover one last time before they say goodbye to the long-running FOX series.
Brennan's Ex
Brennan's ex partner and ex-boyfriend, Tim Sullivan (Eddie McClintock) may have also something to do with it. McClintock has confirmed in his Twitter account that he will be coming back for Bones Season 12.
Besides possibly figuring in the undercover mission, will Tim be also figuring in a love triangle with Booth and Brennan? Everybody will find out when Bones Season 12 returns for the last time sometime on 2017.
