The president is dead, and they are the ones being blamed for what happened.

Spoilers reveal the kind of impediment that Alex and Ryan will face in season 3. The entire US government is after their throat. All the federal organizations, even the CIA, will be tasked to bring in the lawbreakers and make them pay for their crime. Alex made the terrible decision to expose Roarke's evilness in the last finale. She sacrificed her own work and safety, preferring to escape on her own and put as much distance as she could between herself and the authorities.
